Some are military and you can get in trouble for even taking photos there, let alone flying a drone, but others are to protect tourist areas. You can’t fly a drone over or around the Acropolis for example. You technically require an EU Drone license. The EU Drone Regulation has been in force in the Czech Republic since December 31, 2020. This has largely harmonized the rules for remote pilots. You only have to register as an operator in one European country and your EU drone license is also recognized across countries.
